Iain, if you're just painting squares, you can try to paint them using fo:block-containers (absolute-position="fixed") and a background color using FOP's cmyk() color function.
Help in FOP and Batik concerning color handling would be appreciated. As you've noticed there's still some work to be done in that area to accomodate certain requirements.
