What I mean is that I want Katello to use the web proxy when syncing content but I don't want that web proxy used when different components are talking to each other (such as the UI hitting Foreman APIs).

The proxy settings set by the installer are used by Katello and pulp for outbound access, we're not setting any system settings for proxies. But it'll be used for all content though even things on the local network, that's a known problem if your proxy doesn't have access to them.
