this should work....have you ever tested this with manually configuring the
M2-Plugin in every pom instead with the pluginManagement in the parent pom?
Another thing:
Do you have configured the modules section in the parent pom properly?
<modules>
<module>my-transformation-project</modules>
<module>my-application-project</modules>
</modules>
