Maybe logging of the replacements could help; if there is a log, it might be possible to do a "backward run". I for myself do something very simple: Before I start any operations with multiple files, I create a backup (ZIP, 7Z, whatever) of the respective folders. If necessary, I save every step. This is a handmade undo, I know, but it works fine.
