Not in answer to the original post (although I have seen that 'ghost'
phenomena but cannot remember my solution - it's been a while) but I have
seen this disappearing - reappearing - disappearing polygon.  If the polygon
has "no net" association, and the checkbox for "remove unconnected copper"
is enabled then the polygon will play this "now you see me - now you don't"
game.  When you edit the invisible polygon next, assign it a net, or uncheck
the abovementioned box and it stops playing games.
