you don't need to use the usb drive for the root filesystem, you can just use it for your applications. As far as I know there must be some piece of software which loads the USB driver of the fox board BEFORE the kernel loads - and there is nothing like that atm. but you can still use the usb disk for whatever you want, as we all do.
