Hi grack, yes, the "1" logic level of the output ports of the FoxBoard is +3.3Volts.
The processor is powered at +3.3V so its outputs swing from 0 to 3.3V. Inputs are tolerant to +5V so you can connect to the FoxBoard inputs normal +5V outputs from your circuit without electrical problems. Be careful since the starting logic level of the board can be programmed so if you don't program it it will start with the default level that not always is the one you desire. If you have any concern send me your schematic of the motor interface and we will discuss any issue in detail.
