I think I see your problem. You are mixing the two operating modes, Mini SCI and Pololu Mode. Check the setting of the protocol jumper the document. Your first command is a Pololu command (which should write to flash and thus need only be done once) and the second (in the loop) is a Mini SCI command. Perhaps there is a forum for Pololu products.
