If your books are format-heavy, then you may have problems. EPUB doesn't handle complex formatting very well without a lot of tweaking, and things like complex or nested tables may not work at all. Also consider what devices your books will be viewed on. An EPUB book on a 10" tablet like an iPad is one thing; it's a very different proposition if you're looking at it on a 6" E Ink reader like a Nook or Kindle, and even more so on a smartphone with a 4" screen. WebWorks ePublisher will work on a whole book or multiple files from a book and links to your FM source files.
