If the color is not used you can delete the offending color(s) without a warning message. That will remove the error.
My dim recollection is that FM seems to use one file (maybe the book file) as the source for known colors. Additional colors that occur in the other files can cause this problem. If you have a template file with known good colors, import the colors from that file across you book, too.
