At first glance the only difference is that FreeBSD includes
timestamps (and has a larger window scaling factor).
It might be worth turning that off to see if it makes a difference.

sysctl net.inet.tcp.rfc1323=1 should do the trick.

Shouldn't the stack do the right thing here? For the record, the other side
is also FreeBSD (10.2-STABLE).
