It happens because you now have /usr/X11R6 symlinked to /usr/local and
local_startup rc variable still points to both. Insert
local_startup="/usr/local/etc/rc.d" to /etc/rc.conf. And, BTW, this is
one of the tasks that /usr/ports/Tools/scripts/mergebase.sh performs
(this is mentioned in /usr/ports/UPDATING).
