The default-value of local_startup is set in /etc/defaults/rc.conf to local_startup="/usr/local/etc/rc.d /usr/X11R6/etc/rc.d"
Therefore all scripts will be executed twice if you don't change the defaults. Maybe an addition to the hint in /usr/ports/UPDATING would be good.
