"Unload all" command works properly only once a ship enters the city. So, to get rid of those units you have to find a city. In a situation of a limited ship capacity, e.g., trireme and caravel, it really makes a difference whether you have one spare place or not. I would not mind AI putting its units aboard but only if I see that it has some purpose.
