The most likely situation is that Freemail actually wasn't running, and the messages were simply being *marked* for deletion, which would occur the next time one connected to Freemail's IMAP server.
If you're sure Freemail is running (if you loaded it as a plugin it would be listed on fproxy's plugins page, or if you have it running as a standalone java jar it will be a running process), then you might want to try changing imap_bind_port= in the file 'globalconfig' (Freemail's config file), and also your email client's setting, and see if a new imap port number will 'fix' it.
