No, it won't affect your accounting for normal, valid connections where a customer connects and authenticates - you'll still get a start record when they connect and a stop record when they disconnect. "Allow Stop Only" being set to no only prevents it from sending stop records for aborted calls for which there was no matching start record sent anyway.
