Sorry for the multiple posts. I forgot to mention that the original recon-all 
run included the '-hippocampal-subfields-T1' flag.

Does this flag need to be included in the rerun (after manual edits) recon-all 
command?

You can run this:
recon-all -s -all -hires
but it might run more things than you need (no harm, just computer time). 
Depending on what you have edited, you may be able to use one of the -autorecon 
flags to speed things up.
