This have been a big problem for me as well. My goal was to be able to use the remote for MAME games, and at the very least to end MAME and psx games.
It's kind of odd because I use the Sapphire RF remote which emulates keypresses under X, and _ought_ to be able to pass keys to MAME and epsxe. Wait, I think I remember it - they're hardwired for hardware keyboard or some such.
