Yes, this is exactly the wrong behaviour. As this file (like mk/modules.mk) is used by both kernels, it needs to be compatible to both at any time. This is why I never changed anything in them without having at least the sources of both kernels prebuilt available, to check the paths. So I think the choice is up to you whether you either want to fix that for kernel-2.6, or revert your changes for now, because before it was at least working.
