configure.ac is just the prefered new name of configure.in.
autoconf-2.53 works fine with the old name, but some Linux
distributions come with a wrapper that runs 2.53 when a
configure.ac file is present and 2.13 otherwise (Debian 3.0).
Needless to say that this creates more problems than it "fixes".

I don't think it's a bug.  There were subtle changes regarding
quoting in the new autoconf/automake versions.  There is a section
about the necessary changes in the autoconf info page, but I
didn't read it yet.
