I have the same setup as you for both the FW1 and Windows 2000 (some SP1 & SP2), and have not have this issue.
We use IKE with UDP encapsulation and support IKE over TCP. I do recall fiddling with a timeout parameter in my objects.c file quite a while ago, but l don't know if that affects VPN timeouts. Unfortunatly l'm not near the box right now, or l would get the setting info for you.
