To update you on my efforts I was unsuccessful in finding a way to disable this. I looked for USE flags to recompile gnupg, and the gpg.conf option for use-agent didn't seem to make a difference. When I renamed the binary file for gpg-agent then things just failed to encrypt/decrypt.
