The Startup Disk doesn't have anything to do with the usability of a partition. You might be able to see a System partition and still not be able to boot into it. (I can see all 5 of my Operating Systems from the OS X Startup Disk. But I can only boot into OS 9 from OS X.) Since your OS 9 partition was formatted with OS X drivers, the OS X Startup Disk will be to read it. Well, that's 3 out of 4. If you can back up your drive and reformat (adding OS 9 drivers this time), you could make it 4 out of 4. But I sympathize with your difficulty. Wait...I just had an idea. Boot up using your OS 9 CD. Then select the OS 9 partition in the Startup Disk (still from the CD). See if that will allow you to boot into the OS 9 partition. It still may not, but it's worth a try.
