Weird that this would happen after a clean install of OS X. There are sytem preferences prefs in ~/Library/Preferences.

Also, there is a cache file related to the the system preferences. I think it's ~/Library/Cache and it's called "com.apple.preferencepanes.cache". I did find the file once, but I'm not exactly sure of the name.
