I have an Adaptec 2930CU card furnished by Apple as a BTO on my MDD and it works fine under 10.3.4. I use only the OS X provided drivers so I am sure you're correct about them being built in.

Same here, running an OEM Adaptec 2930CU card in my B&W G3 which works fine in 10.3.4. Besides the external connector this card also has an internal connector. The 2930 is a bootable card although I haven't used that option in Panther (and Jaguar) since I only use it for my Jaz drive (which I haven't used for a while either).

If you would get a 2930 you could use that card for the HDDs and the 2906 for the external peripherals.
Another option would be to buy a PCI ATA100/133 controller and get a big ATA drive, or getting a SATA controller and a big SATA drive, but you would have to get rid of the SCSI HDDs unless you want to keep them aswell. In that case you would have to get and a SCSI card and a PCI (S)ATA controller (and HDD).
