Another solution to never losing another email is to use .Mac.
Anything I want to make sure I keep is kept right here on Apple's
server. I just created a folder called Important saved emails and I
put them there. Once in a while, I'll archive them and put them on
an external hard drive but with 1 gig of storage on .Mac, a lot can
stay right where it is. I don't lose email.

Unfamiliar with that one, but I've heard a lot of people talk about
it favorably. I rather doubt this is what caused the problem. I
suspect that the problem arose after a restore was merely coincidence.
