That Galaxy version is quite old at this point. There were a couple fixes for the cleanup_job config handling over the last year that may have fixed the problem. I run with this option enabled daily and I have not seen any problems in months. If you can confirm this is still a problem with latest stable Galaxy instance - I would be definitely be eager to address any bugs.
