This is the same problem I think: windows marked as borderless now have a border since Gnome 2.24. I looked in the Gnome changelog, but didn't found anything related to this problem. If you can try the development version, windows have a new property to explain the window manager exactly what kind of window you want: Normal, tool window, popup window, splash screen... Maybe Gnome 2.24 decided to make this property mandatory? I will investigate this problem as soon as I have time.
