At least using the "Quick" theme, there are two problems.

Demonstrated by the first attachment ("Bad Colors 1.png"), the pop-up message caused by a syntax error is difficult to read. The light blue background color isn't a background color defined in the theme (perhaps it borrows one of the foreground color definitions).

Demonstrated by the second attachment ("Bad Colors 2.png"), the background color of the pop-up message caused by a double-click when the program is paused also isn't a background color defined in the theme.

I think the simplest solution would be to borrow two existing theme color definitions, keeping their background and foreground pairings. That way, if the pop-ups look like shit, at least it will be obvious by examining the theme color definitions and can be manually corrected by the user.
