updated so that the JAPE rules work on the outputAS parameter instead of the
deprecated annotations parameter as we don't want lots of warnings when people
just run ANNIE. This actually makes no difference to processinf as annotations
is just a copy of outputAS so this shouldn't change anything other than
removing the warnings
