Just create one symbol for each footprint. If you choose a (graphical) pin layout for the symbol that is identical for the different footprints, you can easily exchange the symbol if you need the other footprint. Take a look at the AT90S8515* symbols in the micro lib. Three different footprints with three different pinnumbers.
