I think the fact of the matter is that it's often a lot easier (and, thus, faster) to press one key and then press another, without having to release the first key in the interim. I know in my case, I either rest my palm on the left Ctrl key just before pressing a numeral key, or I use my right thumb to press the left Ctrl key just before pressing a numeral key with another finger on my right hand (I have large hands, so I can comfortably hit Ctrl+9 that way). For me, and I'd imagine for others, using a modifier key while pressing a single other key is a lot easier (and requires less temporal coordination) than having to press two separate keys in succession. Also, consider that the Application key doesn't exist on all keyboards.
