Despite any rumors to the contrary, Jakarta being the capital of Indonesia on the island of Java had nothing to do with it either ;-)

It was the name of the conference room at Sun where a large number of the
discussions about the original formation of the project, as well as the
contribution of Tomcat from Sun to Apache, took place. I guess the name sort
of stuck.
