I decided that the best thing to do was to put up a page on the wiki
that proposes a way to do this
http://www.jsoftware.com/jwiki/Guides/Custom_User_Install

That will at least give us a concrete proposal to discuss and hopefully
mean that new users (like I was/am) don't have to try and figure out how
and why profile.ijs does stuff so they can separate user data from the J
program installation.
