Improve pax-clone to fix any broken inter-project dependencies

At the moment, the pax-clone command will copy dependencies directly to the
cloned project. However, it may be these dependencies might not refer to the
correct ids in the cloned project, due to customization or changes in the rules
used to generate such bundle ids.
This issue will look into repairing any potential mismatch, to help the
migration process.
