Hello Danny,

For the Custom track management page, the order that you load the track
controls the order of the display. There is no way to change this. New
tracks will be listed _above_ previously loaded tracks. Or order this,
load the tracks in the reverse order that you want them to appear in the
list.

For browser display, there are some options.

1) set the track attribute "priority".
http://genome.ucsc.edu/goldenPath/help/hgTracksHelp.html#TRACK

    priority=1
    priority=2
    etc.

Any track without a priority attribute set by you will have a default of
"1". Tracks with the same priority number will be ordered by the default
ordering (track type, then alpha-numeric = numbers, lower-case,
upper-case). To have full control, load all with a priority setting.

2) To re-order after loading, use the track configure form. This can be
found as a button named "configure tracks and display" the Gateway page
for an assembly or immediately under the browser's graphical display as
a button named "configure". Click on the button, and on the form, in the
upper section, check the box "Enable track re-ordering". The form will
update and will include a new columns, one named "Group Order". Add the
order numbers for each track. Group is by default set to "user", which
is the Custom track section's group name. It is recommended to leave
this setting as default, although you could change it if desired (note
that not all "groups" are displayed in the main browser and that
conflict can arise with native tracks, triggering the default ordering
for duplicated priority numbers).

Save your results into a Session to have them stored for a longer period
of time and keep backup files of anything that you would miss if it were
lost (for example, an unexpected server/disc error at UCSC). This is
rare, but possible.

Hopefully this is helpful, but please let us know if you have other
questions or any feedback,

Jennifer
