Hello Harsha, The reference genome for mm9 is the July 2007 mouse (Mus musculus) genome data obtained from the Build 37 assembly by NCBI and the Mouse Genome Sequencing Consortium.
Assembly build notes at UCSC: http://genome.ucsc.edu/ -> Genomes -> Mouse NCBI 37/mm9 Release notes at NCBI: http://www.ncbi.nlm.nih.gov/mapview/stats/BuildStats.cgi?taxid=10090&build=37&ver=1 At this time, UCSC only uses the main NCBI reference assembly for the mouse build (none of the variants, such as C3H).
