Currently, UCSC http://genome.ucsc.edu/ only creates browsers for published genomes sourced from NCBI. However, there are still choices for you within the UCSC Browser domain: 1) create your own mirror and add the new reference genome and your annotation as custom or native tracks with gene/transcript structure defined (exon/intron). http://genome.ucsc.edu/admin/mirror.html 2) align your novel genome sequence to an existing assembly (perhaps you have a variant of an existing assembly?) and create a custom track to view the alignment. http://genome.ucsc.edu/goldenPath/help/hgTracksHelp.html#CustomTracks 3) use a related project's viewer - Galaxy's Visualization tool - either use online or create your own instance. http://usegalaxy.org. Load your genome, go into the Visualization tool, and add a custom genome. Next load and add in the annotation tracks (to obtain gene/transcript structure, same as for #1). The UCSC Genome Browser and Galaxy are closely linked and data can be shared between the two resources without format changes (or only minor ones, for which there are tools). The Table browser can exchange native data, or you can load your own custom tracks in one and send to the other, or Download files from either source and upload to the other.
