We are happy to hear that you find our custom tracks feature useful. Currently, 
there are no plans to include plant genomes into our browser.

Listed below there are some other resources that you might find useful.

TAIR (The Arabidopsis Information Resource) has a browser that allows your own 
data to be uploaded:

Also, the Rice Genome Annotation Project has a Rice Genome Browser that allows 
you to upload your own data:

http://rice.plantbiology.msu.edu/cgi-bin/gbrowse/rice/

We find it very useful to have the option to add our own tracks in your 
genome browser. We use it for vertebrates and drosophila studies. We 
also have studies in plants and we would like to know if you plan to 
also made available the genomes for Arabidopsis and rice in your UCSC 
browser?
