Hi Sascha,

If you are referring to the 'Transcription Factor ChIP-seq from ENCODE' 
track, this information can be found on the track configuration page, 
under 'Display Conventions' (see 
http://genome.ucsc.edu/cgi-bin/hgTrackUi?g=wgEncodeRegTfbsClustered). 
The black/gray darkness corresponds to the signal level observed for 
that transcription factor over all cell lines, the darker the more 
signal. As for the letters, they are abbreviations for cell lines and 
cell line groupings, the key can be found on the configuration page. 
Clicking any item in the track will provide you with more information, 
such as cell lines used and signal for each cell line for a given 
cluster of a transcription factor.
