Hi, I would like to know your opinion about the best tool for assembly ESTs, I tried the CAP3 but in this program I can't see the alignment, and I can't align with a template, the next week I going to use the PHRAD program, but in your experience which of these (or other) is the best choice for assembly EST.
My second question is, what tool is good for for search chimeric sequences. And third question, for search repeats I will use RepeatMasker but somebody can recommend me other program.
