Yes, Self Chain track data can be found in the "chainSelf" table. More 
information for the Segmental Duplications and Self Chain tracks can be 
found on their track description pages:

Segmental Duplications (hg19):

Self Chain (hg19):
http://genome.ucsc.edu/cgi-bin/hgTrackUi?db=hg19&g=chainSelf
