Good Morning Ben: If you use bigWig/bigBed types of custom tracks you do not need to interact with the genome browser to keep them up to date. Since the data for those is at a URL that is under your control, you simply update your file at that URL and the next time the tracks are viewed, they will see that new data. Any number of sessions or custom tracks can use exactly the same URL to the same data and they will all see the same thing.
