Hi Alberto,

Can you describe what happens when try to use a URL with a lot of 
tracks?  Is the URL too long for what you are doing?  Does the browser 
time out or do you see an error 500?  Or something else?

You might be able to accomplish what you are trying to do with some 
existing tools.  If you only need to set track visibilities and don't 
need to save other settings, you could use custom track browser lines, 
described here:
http://genome.ucsc.edu/goldenPath/help/hgTracksHelp.html#lines

Have you looked at the instructions for sharing custom tracks with the 
hgt.customText setting, described here?:
http://genome.ucsc.edu/goldenPath/help/hgTracksHelp.html#SHARE

If you need to include several custom tracks, you can generate a file 
that includes all the custom tracks (or the URLs of all the custom 
tracks) and browser line settings, and then use the URL of that one 
meta-custom-track file with hgt.customText=.
