Convert your file to a bed file:

http://genome.ucsc.edu/FAQ/FAQformat.html#format1

It is a simple rearrangement of the columns from the example you list.
You can then use either the score column or the strand column in
the bed file to use different colors in the custom track. Convert
your group names to either a score or a strand indicator.
Use the track line options to define your colors:

Subject: [Genome] gff-format group-colors

Hey,

I've got a gff3 file with different groups assigned in the last column:

chr2L    HMM Prediction    experimental_feature    23362    53962    3    .
.    group3
chr2L    HMM Prediction    experimental_feature    53962    54362    5    .
.    group5

Is there a way to assign individual colors to the different groups in gff?
