There actually is no panTro3 gene build available from Ensembl.  They 
supplied annotations on panTro2, and currently they show annotations on 
panTro4, but they skipped panTro3.  We are in the process of building a 
panTro4 genome browser, and it will include an Ensembl Genes track.

In the meantime, you might be interested in using a track on our 
"preview" browser on panTro3:
http://genome-preview.ucsc.edu/cgi-bin/hgTracks?org=Chimp&db=panTro3

There is a version 61 Ensembl Genes track there that was created for 
internal use by lifting the coordinates of the Ensembl track on panTro2 
to panTro3.  I'm not sure whether it will suit your needs, but it might 
be helpful.  Be aware that there is a lot of untested and experimental 
data on the preview site.  Also, lifted data is not as reliable as 
unlifted data; see: 
http://genome.ucsc.edu/goldenPath/help/hg18ToHg19LiftOver.html.

You can also watch for an Ensembl track to appear on the panTro4 browser 
on the preview site.
