Hi Nahar,

I spot checked a couple of the genes in your list and they seem ok. mRNA 
sequences can align to multiple places. The various homologous "copies" 
are not obligated to be on the same chromosome or the same strand. 
Various evolutionary mechanisms cause dna sections to be duplicated. The 
aligner finds them when they have a very high degree of homology.
