Hi Ravindra, According to the links under "Sample" on the GEO page (http://www.ncbi.nlm.nih.gov/geo/query/acc.cgi?acc=GSE36049), mm8 assembly data was being used. Make sure you're uploading the data to the mm8 assembly. Chromosome sizes will differ between assemblies.
