You can get 3'UTR sequence from the Table Browser using steps such as in 
this previous mailing list question:

That's using the UCSC Genes genes set, but you can do it with other gene 
sets too, e.g., RefSeq Genes.  I assume you have some sort list of 
proteins or genes? If you have a gene list, just follow the instructions 
in that link and paste the list of identifiers in. Note, that UCSC Genes 
will let you paste in protein IDs if they are in the "NCBI protein 
Accession number" format (e.g., NP_542165).

Also be aware that your results for one protein might return more than 
one transcript back.
