I reproduced this problem.
Solution:
Add iptables for correct startup to runlevel *boot* and change
dependency from
depend() {
before net
use logger
}
to
depend() {
before net
}
Changing runlevel does iptables start up at correct position, changing
dependency lets iptables stop at correct position.
